I don't see a problem with the story you are putting across as long as your employer is continuing to pay you for the European project too! If however, you are having to leave his employemnt, then you MIGHT be inviting a doubt on the authenticity of "your" plea (sponsored by Employer) for a GC. As far as travel is concerned, you can leave the US the very next day you get your I-551.
