    TL;DR - If I give the IRS my bank information for the stimulus check will that cause problems later when removing greencard conditions or applying for citizenship?

    I arrived late last year on a K1, received my greencard in February and got an SSN in March. So I haven’t paid taxes to the US yet.

    I had assumed I was not eligible for a stimulus check but now looking at the information it looks like I am.

    The IRS has a form to be filled that would let them send the money to our account. However I’m worried that this would cause issues later when removing greencard conditions or applying for citizenship.

    I assume it’s okay seems they are automatically sending payments to most greencard holders who they have bank information for. I tried calling DHS for advice but I just get a message saying they aren’t available.

    If you got your green card this year then you didn't pass the Green Card Test for 2019. If you arrived late in 2019 and hadn't been in the US much in 2019, 2018, or 2017, then you wouldn't pass the Substantial Presence Test for 2019 either. So you would be a nonresident alien for 2019. If you were married in 2019, then you could do Nonresident Spouse Treated as Resident and file taxes jointly with your spouse, and then the both of you would get a $2400 check if you are under the income limit. Otherwise, you wouldn't get the check and would have to get the credit on your 2020 tax return next year.
