Family based Green Card vs Visa application form - Any potential conflict?

Hello,

I would like to sponsor a Family based Green Card application for my sister residing in India.

Since it can take many years, will it have any future conflict if my nephew applies for an F1 visa in the future (to come over to US for higher studies)?

That is, can the consulate reject his F1 application since my sister's immigration application is in process?
