After you have sent the petition to USCIS, Stateside, and it is approved, you then pay the National Visa Center $120 and $325 and send the National Visa Center sponsorship and civil documents.
The National Visa Center then sends you an Embassy appointment notice that is a trigger for your wife to get an immigrant medical exam, get her paperwork proving relationship together, and goes to her interview. After a successful interview, the visa is then delivered to her or picked up by her in 3-10 days (most consulates, not sure about Japan).
You will then have to pay a $165 Green Card fee online to USCIS for your wife's Green Card to be mailed to her in states a month or two after she arrives here.
