I filed the I-130 petition form for my wife and two years old son. When I
sent the form and required documents, I only enclosed a filing fee for one
petition. On the letters that I have received from National Visa Center my
sons name has not appeared. Does it mean I did not file for my son? What do I need to do?

Did you file separate petition? If yes, you should get 2 confirmations.
If not, you will get only one confirmation with your wife's name on it.
