I married my wife a couple of months after all of her IR-5 family based daughter sponsored immigration paperwork was in process. She has already received approval for the I-130, the I-131 and the I-765. We are still waiting on the I-485 interview. Does our marriage after the fact, cause a legal issue or complicate the family based paperwork that is almost finished?

Your marriage shouldn't affect your wife's immigration process, as marital status is not relevant in a petition for a parent. Note that, if you are not already a US citizen or permanent resident, you won't be able to immigrate together with your wife. Your wife will have to petition you as the spouse of a permanent resident after she enters the US, and this is in the F2A category which can take 2 years.

Thank you for the answer. I am a US Citizen and new to all of the things that my new wife is going through to get her Green Card. I was afraid that I might have created a situation with our marriage that would cause the current process to be voided. My wife and her daughter had already submitted all of the petition for parent paperwork and fees before we married.
