IN counsellor Processiong do they check the W2 amount. If it is less will it matter?

Technically, the GC is for a job in the future. They do check tax returns, though.
If the salary on the W2 is lower by a significant amount, that can result in questions about the job offer. Upon getting the GC, the salary specified in the LC or the prevailing wage, whichever is higher, has to be paid. It is just common sense: nobody gets a huge salary raise all of a sudden.

If W2 amount is less, what you guys advice me should I go for counsellor processing or not

if you have the least doubt go for adjustment of status- at least you're still there and can earn if you apply for ead. good luck if you're still wondering.
