Apply Green Card from Company B while continuing to work for

I have 2 years left on my H1B Visa,Can I start my Green Card processing from Company B and continue to work for Company A ?

2) At what stage should the Green Card processing be (from Company B) if I need to be able to stay at Company A beyond my 6 years ?
How will Company A be able to account to INS that I can stay beyond 6 years if it (Company A) has not applied for my Green Card processing.
