OPT STEM Extension Pending, Can I start applying for H1B at the same time?

I have applied for OPT Stem Extension and it is now in pending status. Can I start to apply for my H1B at the same time before they reach a decision to my STEM extension? I believe my employer also qualifies for the non-profit organization so I shall be cap-exempt. Could I start to apply for the H1B cap-exempt now?
