I have B1/B2 Single Entry Visa. After staying 2 days in New York, can I visit puerto rico and again re enter New York back?

Yes, you can. Entering and leaving Puerto Rico (a "commonwealth" status government entity of the U.S.) does not constitute a depature from the U.S.
