I got my greencard through my wife's employment in march 2005. soon be eligible for us citizenship. Our marriage is not working out. my question is if I stay seperate (not taking divorce) and file for citizenship, is it going to be problem?

Will it affect me
I filed for Naturalization based on marriage on 01/09 while living together. I completed 3yrs. One month later, my wife left my house with our son and has filed for divorce. I have had my fingerprinting done already. Do I qualify for citizenship or shoud I withdraw. I had filed for citizenship as my wife insisted. I am okay with GC. Should I withdraw my application or address this with the Immigration officer during the interview.

If your spouse is USC and you are applying for N-400 based on marriage to USC then you should be married to the same person until the process is complete, meaning you have be married to spouse until you take the oath. there shouldn't be any pending divorce petition. please consult Immigration attorney.
Best advice is to withdraw the N-400 application and wait another 2 years and file N-400 based on 5 years Permanent resident. divorce will not affect the process. Good luck
