Query about H1 stamping

I need to get my stamping done as soon as possible....my only problem is that my salary does not exactly match the one mentioned on my petition. I have a degree from the US...have been with this company for over a year and have all the paystubs (which obviously add up to less than the amount shown on the petition). My query is....can I get in any kind of trouble with the situation I am in just because my H1 salary is a few thousaqnd more than what I actually get. Can i claim to have been on leave or something and thats why my earned salary is less.
My company said that they will adjust the paystubs to reflect the required salary but what about the W2 which is bound to be less than the salary mentioned!!

Its quite urgent as i plan to go soon for the stamping.
