Travel to India with H1B Transfer completed - Cant travel through Europe ?

I am not sure if this question was posted before (Apologies if it has) but here is my situation.
I have a H1B visa stamped until 2019 from Company A. I recently changed my job to company B and my H1B transfer process is complete. I got the new I-797. I will be getting my VISA stamped for company B when I visit India later this year.
I was booking my ticket when one of my travel agent told me that I cannot travel through Europe (Germany/Netherlands/France) as my VISA stamping is not current. Is it really a concern (I am traveling to my own country!) because the agent told me that I may not be allowed to board
the aircraft. I guess the problem should really be while coming back and not while going home, right?
Any suggestions will be helpful.
