I applied for h1b 2008 and it was not picked in lottery. Now want to apply for cap exempt h1b. What is the proc i have to go by? Help me on this.

What is a proc?
You need to find a cap exempt employer (University, hospital, government research organization). You don't apply for the H1b, employer does.

When i search for a job at a non-profit organisation, the first thing they ask is whether I have a valid visa to work at US which I dont have. I am now in H4. What can I do now?

Very few cap exempt employers file for H1bs. As you have a status to fall back on, try next year and keep looking for exempt employers in the gap. Not much you can do other than wait or pursue higher studies.
