USCIS reaches H1B cap for 2010

I wanted to know, does this also affect those who are employed by institutions that are exempt from the cap?

NO. Cap exempt means that the cap doesn't apply to them. If you read the text in your link youc an read exactly that under the header 'H-1B Employer Exemptions'
