Family emergency while on H1B Extension

I have a family emergency in India and this is regarding that. I am in US with H1B visa and my I94 is expiring on May 12, 2018. I have a family emergency for which I need to travel now and planning on April 12th to come back by April 25th. I called the USCIS and they confirmed that I can enter back to US as far as I have a valid visa and so that is fine. Now my employer is in the process of submitting my extension. All the paper works are done and it's pending with my employer's legal team. As far as they don't apply my extension until April 25 (the day I come back) I think I am fine but I heard that if they apply for my extension when I am outside US that might affect my status. Can you give me details of this? What happens if the company file your extension when you are outside of US?

It will be rejected since you do not have a status to extend.
