Certainly, you can do that. Filing forms scheduling appointment doesn't impact anything. Please note that, once you leave USA, the very same day your I539 will be considered abandoned.

But for your visa renewal process (interview), ensure to have your I539 receipt notice (and approval if you get it) with you to prove that your didn't overstayed after your current I94 expiry.
