Visa did not come out before flight day

Hi, I applied to a long stay italian student visa 3 weeks ago, my flight was supposed to be on October 1st, however the day before my flight the embassy sent instructions to submit my highschool record as a missing document (I submitted my university transcript previously), as a result I missed the flight and one of the requirements for the visa was a flight date.

I want to know, how will this affect my application, as now I don’t have a departure flight date, will I have to submit another one, or will it cause a rejection? Thank you for any answer.
