I understand when someone on H1B looses job, has 60 days to find new job. When does that 60 days clock stops? On filing of H1B transfer by new employer or when he joins the company and company files for I9 ?

When your employer files the H1B petition, thats when the clock stops

When you receive the "acceptance" receipt from USCIS.
Also, if the petition is filed WITHIN 60 days of losing the previous job & receive the "acceptance" receipt from USCIS, you can start working right away
if the petition is filed AFTER 60 days of losing the previous job, then you may work ONLY AFTER receiving the approval notice from USCIS.
